How do I program Parts 3-6 using the Superknob, to combine it with Parts 1 and 2 in certain song areas? Newbie user here. Thank you!

Sounds like what you want to do is increase the volume of Parts 3-6 using the superknob so you can "fade in" Parts 3-6 or go the other way and "fade out". The easy way to program this is to go to Part 3's volume parameter, set the value to 0, press the [CONTROL ASSIGN] button, spin the super knob to make it control volume. Then repeat this for Parts 4,5, and 6.
There's a slightly better deeper-dive way to do this - but this should work assuming the system doesn't run out of knobs to assign automagically.
