Yes, there are a couple of ways to do this. Added in firmware update 3.5 are several “Edit/Job”. Among them is the “Erase Event“ Job.

 Erase Event
You can now delete MIDI events in a Pattern according to event type along with specifying the range (Measure, Beat and Clock).
Operation: “Edit/Job” —> “Song/Event” —> “Erase Event”

You can specifically Erase any event that can be automated by the Motion Control engine (including those Parameter Change messages that readout in Sysex)... see the Supplementary Manual for details.

But if you are recording a Controller data into a Pattern Scene, you do not have use “Erase Event“ (do that if you simply want to do it ‘offline’ —and need to surgically set a region).

Yamaha also added a feature that when you place the ”Record Type“ = Overdub, engaging any continuous control will begin to replace the previous controller data. From the “Supplementary Manual“ for 3.50:

 Overdubbing
You can now use real-time overdubbing to record your Controller actions while deleting previous Controller events. This makes it easier to perform overdubbing using the Controller.
Note: You can now perform the same operation for overdubbing MIDI songs as well.

Say you were recording and moving an Assign Knob, and/or the Super Knob or you were engaging the MW to open a filter or fade in a sound effect... place the Sequencer in Overdub record, if you re-engage that same controller it will overwrite the previous control data while it writes the new control data. Check it out!

Make sure you engage OVERDUB so that you do not remove your notes, you just want to update the controller automation.
You must have firmware 3.50

With these two new features you can now redo your controller movements. You can simply erase them, but if it is because you’d like to redo them, simply place the Sequencer in Overdub record and redo just your control movements.
